I'll add some more later, here are my first 5 :P Just try not to bash other people's favorite RPGs haha
Suikoden 2: Simple game play, able to collect multiple characters, semi-customizable characters, the awesome piano intro song, story about two great friends (SPOILER: and one of the friends was a traitor and both lead opposing forces), and the game feel (traditional-like).
Earthbound: Cute gameplay, simple story but strangely enticing, very original (kids fighting aliens in a modern world using bats and frying pans and shopping for equipment and stuff at malls), and funny.
Persona 4: One of the best storylines that I've heard, great characters and all of them had depth, unique gameplay, J-pop like soundtrack and they were really catchy, hilarious, and tackled multiple personal teenage issues.
Chrono Trigger: Originality, the gameplay and ability to combine certain techniques with other people's techniques, soundtrack, the story about time traveling and ability to change events in the past.
FFX: Game feel and the environments and places of the game(Besaid Island), story, super cool aeons, music which range from relaxing to emotional, and the unique gameplay and sphere grid.

Hi I'm new here :p
Here's my opinion:
I think graphics (in terms of color and visual play) are important because if the game contains it will give one a visual appeal of the entire game.
But whether if 3d is better than 2d, it really depends and is probably the third or fourth important factor (top for me is story and second is gameplay). For what I know, 2d (or 2.5d) games tend to be more simple yet epic (well for me 'cause I'm a major SNES fan and I've played almost all the RPGs for the nth time without even getting tired such as Earthbound, Secret of Mana, Zelda, Super Mario RPG, etc.) whereas 3d games tend to have these fantastic scenery and this form of grandiosity (like FFX, Besaid Island haha).
I wouldn't say 2d/less-than-or-equal-to-32-bit games are ugly because it would be like calling Chrono Trigger ugly. Haha

I played the PS version and stopped midway(?). It was kinda too easy for me (or maybe because I did it on easy mode haha) and the dungeons became repetitive. What I found cute in the game was the singing and stuff (well from the title Rhapsody, it must have to do something with music).
