First one that came to mind for me was the Choco background side quest in Arc the Lad 2. All kinds of weird a bit of twistedness and makes a broken character even more broken.

Seriously, it's been sooo long since a game made me laugh as hard as the play scene in Tales of Graces F. So much awesome. You could tell the VA's had fun with it too, something about the way Cheria says "YYEEEESSS" had me dying.

I loved the Tavern Quests in Final Fantasy Tactics. Sometimes they'd come back after finding a lost civilization or something that referenced some of the other FF titles.

That and I loved sending out characters that I recruited and named after my friends haha.

Almost any of the side quests in Shadow Hearts 2 or 3. That game had some very entertaining ones, like Joachim and the hundred battles tower. Always good fun. :)

I never really liked hundred battle towers or similar endurance challenges since those always force you to burn about half an hour's worth of time on fodder and the end of the dungeon is usually loaded with enemies ready to one shot your ass forcing you to repeat the entire process all over again.

I really loved doing the cube puzzles in Wild Arms Alter Code F even though the prizes sucked for the most part (with the exception of a few.)

But my favorite sidequests are always those that yield playable characters as pays offs (yuffie and vincent/ff7 type stuff). Hence why the Suikoden franchise proved a wet dream for me.

Those are mini-games, not sidequests.

As for my favorite sidequest... Oh wait, the "Basch Lives" is a main quest in FFXII.

I guess then the Labyrinth of Amala in SMT: Nocturne since it adds story to the game unless you miss out on accessing it in the first place (which I wish the game would actually warn you about).
