I remember two lines in an Chrono Trigger that really hit me hard when I was a kid. I'm pretty sure I read too much into them, but it was still a shock to me.

« The creature sleeps beyond the flow of time. »
At that point, I realized I killed the creature and it would never come back on. Something I didn't even consider when I killed things in battle. This was cold, depressing and could never be undone.

« All life begins with Nu and ends with Nu... This is the truth! This is my belief! ...at least for now. »
This one made me think about religions as a whole. Since this says one can believe anything if they wish to believe it.

While not an RPG, there was a hero in Warhammer 40k : Dawn of Wars campaign who would say optimistic stuff like:

"Hope...is the first step on the road to disappointment"

I don't consider myself a pessimist, but it stuck with me for some reason.

Many great quotes in Odin Sphere.  Here's a few examples:

Lord Brigan (to Oswald): “Who are you? Speak—or I’ll crush you head until your name falls out.”

"'Wait' he says. Do I look like a waiter?" Kefka, FFVI when storming his encampment as Sabin during the Doma castle slaughter. I don't know why, but I always loved that line. Just imagined Kefka actually referring to a waiter in a restaurant, idk, the whole thing just triggered some strange shit in my head, never could forget it.

Of course, the whole dialogue between Dracula and Richter Belmont in Castlevania Symphony of the Night is the true winner here. For a quick reference,
