I remember two lines in an Chrono Trigger that really hit me hard when I was a kid. I'm pretty sure I read too much into them, but it was still a shock to me.

« The creature sleeps beyond the flow of time. »
At that point, I realized I killed the creature and it would never come back on. Something I didn't even consider when I killed things in battle. This was cold, depressing and could never be undone.

« All life begins with Nu and ends with Nu... This is the truth! This is my belief! ...at least for now. »
This one made me think about religions as a whole. Since this says one can believe anything if they wish to believe it.

"It's empty. Still better than a poke in the eye." - Empty Chest, Penny Arcade: On the Rainslick Precipe of Darkness Episode 1

Actually, this whole game is filled with hilarious quotes.

While not an RPG, there was a hero in Warhammer 40k : Dawn of Wars campaign who would say optimistic stuff like:

"Hope...is the first step on the road to disappointment"

I don't consider myself a pessimist, but it stuck with me for some reason.

Many great quotes in Odin Sphere.  Here's a few examples:

Lord Brigan (to Oswald): “Who are you? Speak—or I’ll crush you head until your name falls out.”

Demon Lord Odin (to Queen Elfaria): “You are beautiful as ever. And yet, I regret…that I will have to break your perfect neck like stepping on a lily.”

Demon Lord Odin (to Queen Elfaria): Aye, tis I, you queen of rotting cadavers.

A lot of great quotes from the Chrono series, but this one in particular catches my attention.

Quote
Fate has no forgiveness for those who dare stand against it.

Suikoden II got its share of great line:

Leon: You forgot Rule #1 in 'the book.' Don't put yourself in danger.

Shu: I had to throw away 'the book.' You read it too many times..

Victor to Neclord:

"Heh, I'll make sure you can never make that grin again. I'll chop you up! Grind you up! Dry you in the sun! Break you to pieces! Bury you in the ground! Piss on you! Then I'll dig you up! Pull you! Stretch you! Drag you around! And then, and then, in any case, I'll never forgive you!!!"

Suikoden II had a lot of gold quotes
Shu: "Rulers change, borders change, countries change, but money is a constant. In fact, nothing better for business than a good war.
Tai ho - "Fighting is like gambling, if it looks like you're going to lose, ya just run away."
Luca Blight - "It took hundreds to kill me but I killed humans by the thousands. I am sublime!!! I am the true face of evil!!!!"

"'Wait' he says. Do I look like a waiter?" Kefka, FFVI when storming his encampment as Sabin during the Doma castle slaughter. I don't know why, but I always loved that line. Just imagined Kefka actually referring to a waiter in a restaurant, idk, the whole thing just triggered some strange shit in my head, never could forget it.

Of course, the whole dialogue between Dracula and Richter Belmont in Castlevania Symphony of the Night is the true winner here. For a quick reference,

Enjoy.

"Vahn, what’s a pimp? If Grantes is a human, how can he be a pimp? ... Now I get it! A pimp is a bad
person! Uh-huh! I get it! Grantes is bad! I hate people who are bad! Grantes is bad! Pimps are bad! I hate pimps! That’s why I won’t let Grantes get away with that."
