I think he was talking about Ion. Ion is male, but everything he does and says contradicts this.
Nope. Not talking about Ion. Although, he is perfect for this conversation. Thought he was a girl for awhile there.

I thought Ion was a girl too. He seemed so frail and demure.

Well, in the case of Ion the game keeps informing you that Ion is a dude, and he's also supposed to be fairly young. It's a common theme for boys to be voiced by women, since their voice pitches are much higher. I dunno, it's never been very hard for me to tell women and effeminate men apart.
Wakaba in Suikoden 2 got me though. I thought she was a boy for the longest time.

I had no idea Tuta from Suikoden II was a little dude until I played III. Also, his master's sprite (Yuan? I can't remember the doc's name) sometimes looked to have bewbies, though I knew he was a guy.

Well he looked like he was wearing a skirt:
What got me was Milich (was young meaning ignorant and didn't read the text 80% of the time), I thought Milich was girl coz he loved dresses, beauty, and fashion and was shocked to realize he's a man.

Oh here's another one. In Laxius Force II, I just noticed that Luci refers to her cat Herasia as "him." I always thought she was a girl cat ever since I got into that series last year. Although similar sentiments could be said for many animals.

How else could he have born Aerith's children.
Um... isn't it obvious?
Aerith's a dude.
Anyway it's also implied that Quina's a girl in a SENSE
Code:
given that marriage scene in the Dwarf Town
, and she definitely looks more feminine than masculine, although...
Code:
Isn't Vivi asexual, in a sense?
although that'd be a known... LACK of gender, I guess.
Also, does Sera count?

During the initial hours of FFXII I somehow thought that Larsa was a girl.

Try to guess the gender.
Code:
Birdo is also known as Catherine.
From wiki:
Birdo's gender has changed throughout various American game versions, but has always been male in Japan. In the original manual for Super Mario Bros. 2, Birdo is referred to as male that believes he is female, and would rather be called "Birdetta." The Japanese manual says its name is "Catherine", but it would rather be known as "Cassie." Most later American-localized games, such as the Mario sports titles, have usually listed Birdo as a female. Recent localizations have carefully avoided the use of any gender pronouns when describing Birdo. In Super Smash Bros. Brawl, it is said that Birdo is of "indeterminate gender" in its trophy. Birdo appears in the Wii Japan-only video game Captain Rainbow, which delves into Birdo's gender.
