The Megaten series is the only one I can think of off the top of my head.

MegaTen certainly had some games that were mediocre or worse.  Yeah, Ronde was terrible.  Revelations: The Demon Slayer (Last Bible 1) and Demikids Light and Dark were mediocre at best.  But considering how vast the series is, the track record is still overwhelmingly positive.
