I think everyone here knows their RPGs pretty much backwards and forwards so even if I mentioned a JRPG that came out on a type of microwave in Japan in 1993, people probably have heard of it.
You mean like that one Harvest Moon game?
I second Danku's post. Also Izuna, Magical Starsign, and Custom Robo Arena.

Magical Starsign
THIIIIIIIIS. Such a good RPG that people forget exists.
I submit SaGa Frontier 2 to the list.

The first Shadow Hearts game often gets overlooked and it's a shame because it really was a great game. The problem is it flew under everyone's radar and everyone seems to gush over Covenant that it doesn't get the props it should. Covenant may have been the more memorable game, but the first Shadow Hearts was actually a fantastic game. Plus, it opened the door for the series. Sigh, it still makes me sad that we will never see another SH game.
I've got all three Shadow Hearts. I've really enjoyed the first two, but I haven't played the third yet. I hear it isn't as good.

Tetris has actually been scientifically shown to make you... not exactly smarter, per se but... well, look up the Tetris Effect. In any case it's good for yr brains which makes it better than pretty much whatever RPGs in general you can get goin' up in that bitch.

Tales of Legendia. The high encounter rate is annoying, but you get used to it. I loved the characters, the art style and the battle system, yet I've heard people call it the worst in the series. Personally, I enjoyed it more than Eternia.

Ivalice Alliance- I'd venture a guess that Vagrant Story is the one that doesn't belong because plenty of RPG fans joygasm over that game. That game certainly gets plenty of love here.

I agree with
Shadow Hearts - It tends to get overlooked because it leans a bit more towards horror than the second one does. And I hated the second game's revised version of Roger Bacon.
Legend of Mana
Saga Frontier 2 (People have issues with it?)
Charles Barkley SUAJG - Awesome
Jade Cocoon
I'll add:
Okage Shadow King - not deep, but fun
Tsugunai Atonement - I liked the anthology approach to story telling, much like Legend of Mana's
Chrono Cross - this game gets shat upon *way* too much.
