Nothing sexier than a woman who's strong without losing a bit of her feminine mystique.  Here are some decent examples:  (other than the numerous strong yet sexy females in my games since I use them shamelessly and wantonly)

I'd go with Maya from Septerra Core.

Septerra Core? Damn! I figured I was the only other person om the planet that played this game. Managed to be equally awesome and flawed in my book (those crazy long zombie animations made me want to harpoon my eyes.) Great pick though!

Nobody's gonna give Luna from Lunar a mention? Seriously? I'll drop that one.

Does it have to be main characters ? Because if not, we have a lot more options.
One I really like, even though not as strong as the ones mentioned above, my pick is Yuna from FFX and X-2.

She grows a lot during both games and at first, she was moved by sense of responsibility as her father was a great summoner but then, she is moved also by love, which carries on X-2. Silly, I know but hey, can't be more of a woman than being moved by love, right?

Yes its definitely Yuna on this one.

Is she strong enough to save the world alone or weak and cute? Is she oblivious to her charms or knows perfectly how to use them like a trained geisha? Motherly? Sentimental? Is she a genius or a dittzy clutz? A pure maiden or seeking love? Must she be a Mary Sue or have faults?

"She" is Judith from Tales of Vesparia. She's got everything: she's strong and badass, but beautiful and knows exactly how to use that to her advantage. And somehow, with all of that, remains kind and warm. She's self-reliant as hell, but seems to work fine within a group. It's not uncommon to see "badass/hot" together... just look at any american comicbook supervillain chick. But it's really uncommon to see "warm" and "lighthearted" thrown into the mix. Usualy badass + hot = bitch dominatrix.

FF6: Terra.  Everything about her.  A woman who is caring and sensitive enough to take care of orphans, but if you get on her bad side, she'll go Esper Mode and stomp you within an inch of your life.

WA3: Maya Schrödinger.  The original "dressphere" user (unless you count MegaMan :p).  She and her ragtag crew kept things a bit interesting.  I loled every time she pulled all sorts of oversized weapons from under her clothes.  I liked the fact that she was a little more fleshed out than Calamity Jane was in the original WA.

BTW, I really didn't like Yuna much in FFX and especially in X-2.  However, she was very useful  so she was in my party most of the time.  I did have Lulu throwing me that blitzball during Tidus' overdrive though ;).

Most WOmanly character in a jrpg would have to be Emelia from SaGa Frontier for PSX. She's a model who's husband gets killed, and goes from girly mess to ass kicking assasin in only a few hours...and she wears a bunny outfit.
