Ok, so he sees some other kids at school playing with Pokemon cards and decides he wants some. Fine.
I thought I would get him one of the video games, too, but there are so many.
Where should someone who is new to Pokemon start?

Get him HeartGold or SoulSilver, they are the remakes of Gold and Silver, and they have Pokemon from Red and Blue in there too. So he knows the older Pokemon, but it also has the graphics that appeal.
I think that's a good starting point.
Or if he has a GBA, Fire Red and Leaf Green are good too.

I second of HeartGold or SoulSilver. I always find the generation 2(gold and silver) to be the best of the bunch, and the remake is good.

One of the most important things, I'd suspect (for his age), is keeping current with it and where the other kids are at. So I'd third the votes for HeartGold or Soul Silver as they are the most recent games.
If he loves it, then I'd work backwards. So Platinum would be the next one to try and then maybe some of the GBA ones if he has a model of DS he can play them on.

Does anyone else feel weird about grown adults recommending children's games to children?
Also, you know you've been in the RPG world too long when you are actually shocked someone doesn't know all the pokemon names off-hand. I forget there are normal people out there...somewhere.

I'd feel a lot weirder about it if the games hadn't been coming out for nearly 15 years now. :)

Get him an original gameboy with Pokemon Blue.

Thoren obviously wants your son to grow up to resent you.

Hey - it might sound silly, but I can't argue with a recommendation of Blue. I think I've played every generation, and I never put as many hours into a Pokemon game as I put into Red.

Blue was awesome. I actually DID catch them all. A dude in one of the cities gives you a certificate, if I remember correctly.
But I don't think a kid just starting out would like it much. We're all just nostalgic.

I love Blue, don't misunderstand.
I just think the kid will be used to higher quality graphics and sound, and I would assume taking such a drastic leap back in technology would be too jarring for him to enjoy.

Get him the blue remake then
I mean, the simplicity and fun of the originals really is a great introduction. The monsters are all designed well too in gen 1.

Whatever you do, don't start him with Pokemon Pinball. Then he
will
resent you.
Start with Pokemon Red.
