Ahhh, Kuja... an underrated villain in an underrated FF game.
But, yeah, I don't see him as a Hitler, Stalin, Pol Pot type villain that I think the OP seeks.

Bosch from Breath of Fire: Dragon Quarter?
Quote
His rivalry with his *friend* Ryu evolved into something quite scary. Foreshadowed by his father's brutal training, Bosch get's his body physically enhanced by having half of it exchanged for some sort of bioengineering. Later on he turns into a dragon to trump his friend that later rips out of his body.

No love for Pokey/Porky from the Mother series?
For SHAME. He's a better villain than anyone I've ever seen. Mostly just a pain in the ass in mother 2, but...
Code:
He's a REAL villian in mother 3. He time travels, turns an innocent island into materalistic jerks, branwashes your brother, tears apart your family, ALL BECAUSE HE'S REALLY BORED.
I mean look at him. Badass Master Porky!

Actually, I can totally agree with Pokey. Although he fails on the "has reasons for his actions" stipulation, he's even more despicable than Luca Blight in terms of how royally he fucks pretty much everyone in Mother 3.

Mangar the Magician in Bards Tale. What's evil about him? Well, keeping 4 groups of 99 sweaty hairy berzerkers locked up in a cupboard in your castle is just BAAAAAD.

Trust me, P4's sub-main villain is not even CLOSE to Luca Blight.
Really, he killed people because
Code:
he was bored.
You aren't talking about the same character.

Code:
I was talking about Adachi. Sure, you can't really hate him for most of the game because you don't know he's the culprit, but once you do, it's easy enough.

Re: Pokey. Yeah, he's the embodiment of every asshole fat kid bully you ever knew in school but I'd say his mom was more evil. Killing that bee in the first Earthbound game and all. If Pokey is Grendel, Pokey's mom is Grendel's mom.

I am but it's been so long I've probably mixed up his Mother 2 motivation with 3's.
EDIT: LOL THAT WAS NOT DIRECTED AT ME I'LL HIDE IN A CORNER NOW. (Stupid bored comments)

Seeing as Super Robot Wars OG2 has its own anime now, this thread reminded me of someone from that game I truly despised.
Aguila Setome - The way she literally mindraped Seolla and Ouka just to set them against Arado and Latooni, tried to drag Latooni back to her side so she could torture the poor girl all over again (and threatened to do the same to the Kobayashi sisters), and treated them all like they were mere tools made me rage. Could not STAND her. Everytime she opened her mouth, I wanted to toss something in it. Preferably huge and explosive.

-Pick anyone from SMT Nocturne. No one is evil, they all have their motivations, yet do some really evil things.

Ok, I'm going to go borrow Suikoden 2 later today. Friend warned me about multiple endings and stars (?)
Can I screw myself over easily? Which ending would be best?

It's a short game, so I wouldn't worry about it all TOO much, especially if you enjoy it enough that (like me) you end up wanting to replay it ASAP. However, there are two things you can easily screw yourself over; a pair of characters and a sidequest involving one of the characters you recruit. For the former you can get them later, but for the best ending you need to get them as soon as possible, and the quest is kind of tough at that point. For the latter, the sidequest requires you to play through the game at a fast enough pace and know where to hit, but isn't necessary for the best ending. The latter I definitely would not worry about on a first run, or even a best ending run.

Took me over 40 hours... (FYI, including getting every character and the best ending.)
